"over the mountain" is an adverb phrase, not a direct object. In this case, "flew" is a linking verb. "Have" must have a direct object, as I said above.

"have seen" is an action verb. ("never" is an adverb here). Seeing is action. It is a transitive verb in that "to see" requires a direct object. You have to see SOMETHING. An intransitive verb has no direct object. "Albino pythons exist." No direct object. Linking verbs are intransitive verbs (but not all intransitive verbs are "linking" verbs. In this case, "Albino pythons exist," there is no link to anything. "She is a nice person" uses the verb as a link to a description.
