I have to write a thesis paper with the main, broad idea being the similarities and differences between The Epic of Gilgamesh and Toy Story. I have no idea what the connections, or lack thereof, are between the two.

My suggestion:

Look up each title on Wikipedia, and read about each plot thoroughly, probably 3 or 4 times!

Study about plot narratives here: http://en.wikipedia.org/wiki/Plot_(narrative)#Freytag_on_Plot

Take notes in two columns: one for similarities and one for vast differences.

Then you'll be ready to start planning your paper. Let me know when you've done all that.
