Is the average speed equal to the magnitude of the average velocity?

Only if all velocities that are averaged are in the same direction.
That is usually not the case.

The mean velocity of all the molecules in a gas is zero (unless the container is moving or the gas is flowing) but the average speed of the molecules is quite high -- comparable to the speed of sound.
