Would you use indicative or subjective in this sentence? Explain why?

You are correct in that this will use the Subjunctive and here is the reason. Always look at the main verb, which is "prefiere" in this case. If you can classify that verb as: 1) imposition of will (which it is in this case), emotion or doubt and there are 2 subjects, the dependent verb will be in the Subjunctive.
Just because María prefers that there not be many people at the beach, it is not a fact. The dependent verb can also be translated as the future = that there will not be, etc.
