I wonder also. If the waste products are toxic to plants, or change the pH of the water which affects plants, then there will be less oxygen generated by the plants.
If the waste products produce suspended particles in the water, the water does not allow light to penetrate, again, affecting plants ability to produce oxygen.
If waste products of an aquatic single celled organism were released by the organism into the pond, how would that affect the organism’s ability to obtain oxygen from the pond water?
i guess what i am really asking is does the presence of other moleculs (the waste products) affect the diffusion of other molecules (the oxygen)?

Waste products of the cells (almost any cells) are nitrogen-based. If the waste are released to the pond, the level of nitrogen (in the form of nitrate) will be spiking, creating a viable environment for algae, or some other aquatic bacteria to grow. Therefore, there will be a lot of competition in the sense of nutrient, space, oxygen, and even sunlight. Most of the time, single-celled bacteria will lose against the algae because algae lives on the surface of the water, creating an "oxygen barrier" for the bacteria.
