I think the second one is correct.

No. The first one is correct.

I had to think about this for a while -- until I figured that "equal" is used as an adjective, not a verb, in this sentence.

Consider these similar constructions:

Make it safe.
Make it colorful.
Make it beautiful.

What about "Makes it equal to zero" then again i don't know the context.
